I agree with you, although I will only sit next to said Haredi man if there are no other seats. I won't stand so his bag can have its own seat, but he is often too smelly to be a pleasant seating partner.
However, in the case of the Beitar bus, it's a private company bringing passengers to a closed, insulated community. As the obvious outsider, I somehow feel obligated to comply with their community standard. However, if a man is sitting in the middle and there is a seat shortage, I'll sit with him anyway.
